Good question, actually! The way they organized it on the site is a complete mess, and the fact that each book contains two or three books that sometimes have no relation makes it even worse. The two books that start off the series are also the first books she ever wrote and show it, so I don't really recommend starting with them, unless you really strongly prefer to read chronologically.
I'd say to start off with Cetaganda in Miles, Mystery & Mayhem (and the other ones in there too are fine, since they're not particularly chronologically dependent on anything). It's a standalone action/adventure type that's not her best, but pretty good. Her best ones almost always come after one of her weaker ones that set up the situation, so I can't really recommend any of them to start off with.
The chronological order for after that, or if that's what you prefer, is: Cordelia's Honor Young Miles Miles Errant Miles, Mystery & Mayhem Memory (not available free, unfortunately) Miles in Love Miles, Mutants & Microbes Cryoburn
